1.When do you use DOCH instead of JA/NEIN
2. What's the difference between z.B.
Das ist voll super. Das ist DOCH (???) voll super.
3.And what on earth means NAJA???

You use doch when disagreeing with a statement.
Zum bespiel, Ich bin alt. Doch, du bist jung.
Ich glaube, das ist stimmt.

is:
das ist voll super = that´s great
das ist doch voll super =
so, that´s great, isn´ it? don´t you think?
as to say,
what´s wrong with you? it´s great!
NAJA:
is constructed of NO and YES:
NeinJA
it means:
-well....-
you use it for example as in:
she´s cute, don´t you think?
answer:
well, i´m not too sure about that.
(sie ist süß, oder?
naja, ich weiß nicht.)
naja does not mean -well- in the sense of -good-.

but when you say for example "Naja, ist in Ordnung"...is that like "it's alright, relax, I'm fine with that really:)" or "it's not alright, but i don't want to dicuss about that"

the "naja" in German tells that you're not really content with sth. or that you don't really agree...
but it doesn't really MEAN something...
you can use it like "well"
--> well, I'm fine with it...
Coming to the point :)
it's more into the direction of "It's okay, but I'm not really content with it, I don't want to discuss..."
